No matter which version you play, performance is going to decline as the game progresses, because there are more pops/ships/whatever that the game has to process. 1) Play on a smaller galaxy. 2) Reduce the quantity of habitable planets in the galaxy. 3) Decrease the end-game date.

Honestly, mod or not, I think this might be the best Star Trek strategy game ever made. The mod has a massive number of canon Star Trek species, maps, and events from a truly epic scope. Very low habitable worlds and very high levels of genocide. Stellaris has major performance issues which centre around weird idiosyncrasies and thread bloat. So first off, increase your games refresh rate as apparently game speed is tied to that. But thread bloat is only really addressable by overclocking.Measures to reduce the lag can be to turn off xeno compatibility which will reduce the variety of pops in the galaxy which in turn cause lag due to the extra calculation done by the engine.
